Blake Corum scored two rushing touchdowns for the Wolverines.
Hassan Haskins rushed for a two-yard touchdown with 37 seconds remaining in regulation to close Michigan's gap to 27-24, but the Wolverines were unable to recover the ensuing onside kick attempt.
The win - Mel Tucker's first as Michigan State head coach - is the Spartans' first in the rivalry since 2017. Michigan won last season's meeting 44-10.
Game tickets were not made available to the general public, but a limited number of players' friends and family were in attendance at Michigan Stadium. Rows of cardboard cutouts were placed in student seating areas.
